要旨 Understanding large-scale neural systems increasingly relies on data-driven approaches. We present CellTransformer, a transformer-based architecture trained on spatial transcriptomics data from millions of cells across the mouse whole brain, producing one of the most detailed parcellation maps of the mouse brain and identifying putative new subcortical subregions. Complementing this, we introduce CITS, a causal inference framework for directed microscale network mapping in the brain. Using CITS and other time-aware network mapping frameworks, we construct one of the largest microscale directed functional circuit maps in the mouse visual cortex from calcium imaging of more than 57,000 neurons. Together, these approaches bridge molecular programs and network-level organization to brain function across scales.
